On the previous release they used different prints of some of the footage because they were of better quality. Unfortunately they didn't notice that a couple of these were missing finished effects shots.
That said they have been releasing stories with new CGI effects footage to replace the some of the older, dodgier effects, though it's an extra, so you can still watch the original effects.
The finished results of the new effects are variable. My opinion is it's fine to fix the effects, so long as you stay true to the spirit of the direction, and what was done design-wise. So Ark in Space annoys me with its clever camera angles on the space station, and the fact that the shuttle doesn't match the original look. That said, the redone dalek ships in Dalek Invasion of Earth are pretty well realised.
